Earlier, Quito's Mayor Jorge Yunda Machado made an announcement that Ecuadorian President Lenin Moreno would reconsider his decree cancelling the fuel subsidies that first caused the mass protests.
Tens of thousands of indigenous protesters descended on Quito this week after Moreno ended gasoline and diesel subsidies on October 2.
"I have ordered the Armed Forces Joint Command to immediately undertake all the necessary measures and operations", Moreno said.
El Comercio newspaper reported on Twitter that its places of work had been attacked by a "group of unknowns".
Interior Minister Maria Paula Romo said 30 people had been arrested in the attack on the auditor's office and firefighters said they were able to extinguish the blaze after soldiers and police retook control of the building, which houses evidence in corruption investigations.
"We have nothing to do with the events at the comptroller's office and Teleamazonas", said CONAIE, the indigenous umbrella group which has been leading the protests.
Protest leaders denied being involved in the attacks on the TV station or the comptroller general's office.
