The device is being transported to a navy port in Jakarta and will be handed over to the National Transportation Safety Committee, which is overseeing the accident investigation.
Relatives of those who had died questioned why the plane had been cleared to fly after suffering problems on its Bali to Jakarta flight on October 28 that included a rapid descent after take-off that terrified passengers.
A final crash report is not likely to be filed until later this year.
Introduced in the late 1950s, black boxes help explain almost 90% of all crashes, according to aviation experts.
Despite the name, the two boxes are in fact bright orange, with reflective stripes to make them easier for search teams to spot.
