The swift vaccinations of more than 3,300 people helped in containing the previous outbreak in the northwest Equateur province.
This is the 10th time since 1976 that Ebola has threatened the Democratic Republic of Congo, The Times reported.
The total death toll has reached seven from 16 confirmed cases, the ministry said in a bulletin on Monday.
Barthe Ndjoloko, who oversees the health ministry's Ebola response, said officials are working round-the-clock to identify those who may be infected.
There are 33 additional "suspected cases" in the North Kivu outbreak that are pending lab test results to "confirm or exclude Ebola virus disease", according to WHO.
