Green told officers the 2-year-old and 1-year-old had been sexually assaulted at a Kansas City home and he had a recording of Watson admitting she witnessed her daughter being raped. Watson told police she used meth, but didn't know her daughter had been infected.
According to court documents, Green and Watson both told police the children called him "daddy" and that Green changed the children's diapers at times. Both had traces of metal in their feet, the report said.
Court documents say when interviewed by detectives in jail last week, Watson claimed that what she said in the recording was a lie because she was scared of her boyfriend.
The two children living with Watson have since been removed from the home, the station reported.
In the recording, Watson tells about watching two men rape her daughter in April of this year and taking her daughter to meetings where she was raped at least five times.
She said she had lied about the alleged assaults because she was frightened of her partner. She said she was a coward for not doing anything.

Between 1999 and 2016, deaths from cirrhosis increased by 65 percent (from about 20,600 in 1999 to almost 34,200 in 2016). More Americans, especially young people, are dying of conditions related to liver cirrhosis, according to a new study.
On July 10, police interviewed Watson in jail about the recording.
"She seemed happy for the most part", Crawford said. She was always wanting to become friends with new people.
Watson was 8 when they met. Watson lived with her grandmother for a while, Crawford said, then with a family friend.
A year ago, Watson was arrested and charged in Wyandotte County with felony drug distribution.
Her two children, who have been taken into protective custody, were found to have unidentified metallic objects embedded in their feet.
Police said they will continue to investigate, but have yet to bring sexual abuse charges in the case. She said she had never housed foster children who did not ask for their parent.
