Al Baker made the comments moments after becoming chair of the aviation industry body's board of governors for a one-year term, Bloomberg News reported.
Gender equality in the notoriously male-dominated airline industry was a big theme at the IATA annual meeting.
"Of course it has to be led by a man".
Asked whether he would welcome a female executive as chief executive, Al Baker, who has run Qatar Airways since 1997, said: "It will be my pleasure to have a female CEO candidate I could then develop to become CEO after me".
The remarks are not Al Baker's first to spark controversy.
He eventually went on to tell Bloomberg: "We actually encourage women".
Qantas chief Alan Joyce said at the same press conference that the Australian carrier had achieved a strong turnaround in profits partly due to its pursuit of diversity, with women making up 40 percent of senior management.

Qatar Airways could face a second straight year of losses in 2018 amid a regional dispute that has banned the airline from four Arab countries, the airline's CEO said on Tuesday.
He said Qatar Airways, which has stakes in British Airways parent IAG, Hong Kong's Cathay Pacific Airways Ltd and South America's LATAM Airlines Group SA, was open to strategic investment in other airlines.
He added: 'It's the right business thing to do and it's the right moral thing to do'.
"I was only referring to one individual", he said.
The carrier has female pilots and female senior vice presidents, he said.
"Aer Lingus recruited its first female pilot in 1977..."
But he said it was "going to take a long time to fix some of the issues that are inherent in our society", such as girls not studying science and technology in schools, which impacted their numbers in engineering and flying roles.
